Right click the zip file and click extract here.
Then open extracted folder and copy "Hooli" folder to ~/.themes.
(If you're already open the gnome tweak tool, close it and re-open it)
Now check the GTK+ themes list.

Turn on "Global dark theme" in Gnome tweak tool.

Then close all windows and. Press "Alt+F2", Type "r", Then press enter.
Or log out and log in.

Then you can change to light theme. But I think it's not transparent. - Oct 04 2016

------- This is the manual method ------

Press "CTRL"+"H" in the "Home" of Files.
Them create a new folder and name it as ".themes".
Then download the theme and extract to that ".themes" folder.
Select the "Hooli" theme in a tweak tool (ex: Gnome tweak)

I think it's an upstream issue caused in Thunderbird's code itself because that happens in various themes like Numix, Ark-Darker, Ambiance and Adapta, too.
